Oooohhhh. I figured it was queries that were slowing things down, but I suppose simply rehashing an object into the same cells repeatedly will also get slower each time as well.
Is that the problem that you were running into? That cpSpaceRehashShape() was getting slower each time? I think that is fixable too without too much trouble.

I am doing rehashes and queries while the simulation is paused. But if I remember right what I saw in the profile, it was the hashing, which got slower.
